Typical of valve timing out. If you find it is, check the compression - it is possible to bend valves with wrong timing. NOT the throttle sync - that can be way out and make no difference to high speed, wide throttle openings.
Re: Header pipe corrosion
The stock headers are definitely not chromed or any other kind of plating. Almost certainly stainless though perhaps of less than ideal quality. All the previous suggestions will/might work but, when you have got them back to acceptable appearance, try spraying them...

Just a thought... I had a rubbing and interference with the forks turning to full lock together with a rattle and it was because the dealer had removed and re-fitted the horn assembly wrongly at pre delivery service (no idea why - maybe fitting the heated grips?). Looked carefully at that...
