If you have OEM side cases, yes you will have to remove the top-case first before opening the side cases.
I'm pretty sure you will have issues with any aftermarket side-cases that have the lid opening "front to back". The exception to this would be if there are latches at both ends of the side-case, allowing you to completely remove the lid.
If you have Bumot, or other brand side cases that have the lid opening "away from the bike" you should be ok.

You would have to check the overall width of the top case you plan to use. (overall dimensions should be listed on their website)
Then measure the distance between your Trekker side cases.
That should tell you if the lids will clear when opened.

Early on during my ownership of my 2014 I had the OEM side cases and a Givi V46 top-case.
I could not open my side cases without first removing the top case.

I have a 58l kappa k venture top box with the Yamaha raid side casses, the lids on the sides open fine as they flex, you can put the casses on the other way round and even take the lid off, never had a problem.20220806_143722.jpg

This. Left case opens fine due to clearance because of exhaust. Right side I just remove lid. Really good combination.

I have the 42L Outback trekker top box and for reference the OEM pannier lids clear it by about 1/4 - 1/2”.

As you can see in the picture, the right side is more of a challenge than the left. I sold the box and bought a Givi Outback 42L.

Well I bought the 58l figured it for long trips and I have the trekker side cases and they attach from the other side also. If it’s just a day trip I can pack enough gear for that.
