Flashing cruise light

After 50 weeks of S10 ownership, I had my first problem with the bike. The cruise light flashes and SET does not engage, sometime right from a standing start, and sometimes it will engage then kick off and begin flashing after riding for a bit.
Since it's under warranty for 2 more weeks I took it to my dealer and they said there was a stored code 90, he cleared the code and it didn't return so they sent me on my way without replacing any parts. It has worked fine now for 2 days, but I'm not convinced it is repaired. The repair attempt is on record so I guess if it fails again it should be covered even if warranty expires.
I'm curious what is the cause of the flashing light? Problems with a switch, or ECU, or wire connection?

There are a couple of potential issues that cause the CC o fail.

Main culprit is the Rear break light switch - either dirty or poorly adjusted. Make sure that it is adjusted properly when the pedal is pressed so that the rear brake lights come on. Sometimes your foot touches the pedal can activate the switch which will cause issues.

other issues are the other switches that are used to cancel the CC = rear brake switch, front brake lever switch, clutch lever switch, also throttle position (rolling the throttle negative ie past normal zero position will cancel the CC)

another thing is dirty/faulty ABS sensors. The bike measures speed from the ABS sensors.

I understand how an open switch could cause CC to not set, but what causes the flashing cruise light? Intentionally holding a switch open while trying to set CC doesn't cause the flashing, and opening a switch while riding just cancels CC without causing the flashing.
I have cleaned the wheel sensors, and I will remove, clean the switches and check the settings when installing them.

The flashing is how the system informs you that it detects a fault somewhere. When my trailer wires chafed on the rear heel and shorted, my first clue was the flashing cruise light.

A month later and my flashing cruise light problem has returned. And again, code 90 is stored.
I Have removed and disassembled the rear brake switch, it wasn't very dirty but I cleaned it and put it back together with dielectric grease, removed the front switch and sprayed contact cleaner through it, and unplugged every fuse and wire connection. None of this work solved the problem, but clearing the code did stop the light from flashing. I'll take it for a ride tomorrow to see if the cruise works.

I went for a ride today and the cruise worked for a while, actually quite a distance until I did several stops in traffic then the light began flashing. I stopped and cleared the code 90 and continued on, this time paying closer attention to what was happening. Using the front brake only, the light would flash after several applications of the brake. And using the rear brake only, the light would flash after several applications. So, either brake switch causes the code 90. I doubt if both switches are faulty so I'm guessing the problem has to be in the circuit or relay?
Thoughts anyone?

Another update.... I can duplicate this issue with the bike parked in my garage. Ignition on, (engine not running, wheels not turning) turn on cruise and the light comes on steady, activate either brake several times and the cruise light flashes with code 90 displayed.

Remember linked brakes. Check rear first. Only thing in common
Thanks, I've had the rear brake switch removed and disassembled. It wasn't very dirty but I cleaned it and reassembled with dielectric grease on the contacts, and installed it so the brake light comes on after pressing the pedal at least an inch.
I've also run the onboard diagnostic, step 82 tests all the switches in the cruise cancel circuit and step 83 tests the brake light portion of both switches, and it passed all the tests.
I can duplicate the flashing cruise light problem with the bike parked in my garage, and I believe the linked brake feature comes on only after the bike is rolling.

Can anyone tell us if this test is valid?

I'm thinking: no, because the ABS system has not yet passed it's test (ABS amber remains illuminated until after rolling, and then ABS amber turns off if it's test passes).

I went for a 400 km ride yesterday and the cruise quit 3 times, all within the first 50 km. Each time I had to park off the road and turn the bike off with the key, then restart and the cruise would work again without clearing the code 90.
I stopped in to report this to my dealer, the warranty has now expired but they failed to fix it when I brought it there under warranty, so the dealer says he is going to discuss it with Yamaha.
It is ironic that the only issue I have with the bike is the cruise, it is major factor in deciding to buy an S10 as I have nerve damage in my right arm and can't hold the throttle much longer than 5 minutes at a time.

Dealers generally come back with "first time we heard of . . ." so you might search here for related threads about "cruise control problem" and "code 90" to print and take along.

I'm having same issue with my 2014, I will share when I figure it out. FYI my high and low beams went out shortly after flashing started. I think it's related.

Satdishes: To be clear, you're telling us that shortly after an issue with cruise control (you do not give any details about the specifics), your main headlights lights went out, and stayed out. Now, you have a code 90 stored in the fault history of your cycle.

Did I understand all of that correctly?

Mebgardner, lots of threads about this cruise problem now and I'm not sure if I ever read if you have the code 90 stored along with the flashing amber? Going back through Sigeye's thread those were his original symptoms 2 years ago, but the problem got progressively worse to the point of having to press SET dozens of times to get it to take.
Were you able to convince your dealer to replace your front switch?

Kickstand down
Transmission in 1st
Kill switch STOP
Press and hold TCS and RESET at the same time
Turn key ON
Continue to press and hold TCS and RESET until SELECT/ECU appears on the dash
Press and hold TCS and RESET again until DIAG appears
Press and hold TCS and RESET again until 1/14 appears
Press TCS until 61/xx appears. xx is the fault code, if more than one is stored they will display in sequence
Press TCS until 62/xx appears. xx is the number of codes stored. To clear all codes flip kill switch to RUN then STOP
Turn key off to exit diagnostics.

I have not checked for fault codes. I hear a relay chatter, I have a switch that exhibits electrical bounce, I don't need fault codes. If the problem persists after I replace the switch, then I'll investigate further (after clearing codes first / next).

I have not heard yet about if Yamaha will grant the warranty claim, I'll give them a few more days to process it.

I see, about Sigeye. I'm sorry I did not understand he had a history thread here, thanks for the heads up.

So, I think I read this business with the headlights is new, though, that's the impression I get from the read. The headlights being out, and staying out, well, that's a much more serious problem, right? But, let's let him answer, I'm desiring to know if the headlights ever came back on (intermittent), when did they come back on if they did, or did they remain and are still, out?

In case someone searches for 'Flashing cruise light' and finds this thread, I'm updating what has happened with my bike. The discussion and diagnosing migrated to a thread started by Sigeye, and I will provide a summary here.
With help and suggestions by Mebgardner and Crew Chief and others, I used an old analog volt-ohm meter to try see what was going on with my cruise and brake switches. I unplugged the switch harness and stuck my ohmmeter probes into the harness terminals, I found my front brake switch would bounce if I moved the lever slowly, and also found 9 ohms resistance through the switch when (normally) closed. Both these characteristics are bad news so I visited my dealer and described what I found and suggested they might replace the front brake switch assembly. Easily justified simply by reading the code 90, Brake Switch Failure. After a discussion with Yamaha, they agreed to do this at no charge to me, since my original complaint was within the warranty period.
The switch was replaced today, I've driven the bike 200 kms and the cruise has worked perfectly so far.
I'll report back after riding more.
