Hey, I was hoping something else was the problem and I cleaned and checked most of the electrical sockets. Also I saw that a little hose of the air filter was disconnected and the air filter was really oily and dirty. So I changed the air filter and put it back together and the error keeps showing.
This time, after literally spraying some contact cleaner in the ignition key hole, the mistake only sometimes started to show. So one minute the dashboard works, and one minute it goes wild with the ER-3 error. I've talked to an electronist friend of mine, and tomorrow I will dismantle the part and have him look at it because I'm afraid I will break it more than it is. :)

Hey man !

My problem is solved and I would like to thank you and this thread ! I got so lucky finding this !
So, I dismantled the part and gave it to the electronist friend of mine. I didn't rise the tank and didn't remove the air filter box to get to the screws as I improvised something; you can see in the attached pictures.
My friend said the WHITE wire was detached but the rest were fine. So he reattached the white wire, and I tested it and as everything was alright. I've sealed it with transparent silicon.
Today I've ridden for about 40 mins and no ER-3 !!
PROBLEM SOLVED ! THANKS SO MUCH :D

So it turned out to be the wiring to the immobilizer ring?

Yes, wires seem to detach on that tiny circuit board. I don't know why, maybe poor quality silica. It's not that hard to fix but it's very hard to pinpoint the problem if you never had it.

Hello again.

So, ER-3 is back. I highly suspect the wiring is faulty. The error started to show up again late last year. Thought the little plate inside the immobilizer was starting to fail so I’ve bought one of those emulator plates. Replaced the plate that came with the motorcycle but it still shows ER-3.

Went and bought a second hand immobilizer but, as I thought, it doesnt want to start with it. With master key it shows fault code 51 and it doesnt want to start. With standard key it shows fault code 52 - doesn't want to start. Fault code 51 means there is an error between the key and the immobilizer and I cant start the key programming procedure.

So.. my question is: Can I switch the original little plate or the emulator plate with the plate inside the second hand immobilizer ? Will it work ? Or is there some kind of chip/coil inside the plastic of the immobilizer that communicates with the keys ?

I was thinking of just putting the wiring of the second hand immobilizer on my faulty immobilizer. What do you guys think ?
Before I try anything, I'm going to lift the tank up and check/clean all the plugs underneath it. I'm gonna check the dashboard plugs too, but it's a bit of work getting to them.

Yep, it was the immobilizer. There is no doubt now. It was damaged by the previous owner, don't know how he managed to damage it like that. The outside plastic was melted so he could get to the little electronic plate inside, the wire harness was suspiciously short for a immobilizer... I'm mad at myself for not spotting the problem when I bought the bike.
Long story short, I had enough and bought an emulator from a russian guy on ebay. He told me It will 100% work, which it did.
Here is the link for anyone who would need this: https://www.ebay.com/itm/Yamaha-Immobiliser-Emulator-Bypass-2003-2020-YZF-R1-R6-MT07-MT09-10-FZ1-6-wire/184431620991
The red immobilizer LED isn't remaining on after engine start, no error showing, so ER-3 is fixed for sure. Big thanks to russian guy tech man !!

Buenas.
